I suggest taking at least the first upgrade to each of your buildings, and some of the more fundamental buildings (like the Windmill) can benefit from several upgrades. They also require less tapping and maintaining to keep them going. Additionally, upgraded buildings produce more goods in less time than un-upgraded buildings do. Upgraded buildings can produce more of the same thing at once. Usually this costs just a few keys for the first upgrade. The best thing to do with keys is upgrade buildings so that they produce more at once. Again, though, the application of patience will reward you.
Keys can also be used to unlock things that you can't have yet, like extra buildings or extra lands. This whole game is about waiting, so learn to be patient!
